I removed that demuxing mode by converting the file with mkvmerge, but the problem remained. Then I ran the mkclean tool on the converted file and it still showed some warnings about cluster timecodes and void data, so I guess demux mode was not the problem of the file - it was generally badly compressed.
As for this header stripping, it's not new. I read the Matroska site and it says that this option has been a part of the format for a long time:
